That Y,X,A,B combination of buttons you see on controllers is a bit common.

Name another gamepad that has Y,X,A,B as its buttons, let alone in those exact places.
Plus the left analog stick, the back triggers, and the D-pad are placed in the same exact areas.
To be honest I can only see the resemblence in the fact that the a, b ,x and y buttons are in the same position, I see more of a resemblance in the gamecube controller to the 360 controller

Yes, I see the resemblance more in that aswell.

A lot of gaming controllers may be alike because if you're so used to playing on a 360 controller, for example, you won't be completely lost if you want to play a game on Gamecube or something else. At least that's what I think.

The DS has a VERY similar configuration.

These aren't exact, but they don't have to be.
The general shape of game controllers in recent years has shown a trend of sorts. Those two "things" (for lack of a better term) at the bottom of the controller have risen to nearly regular use. If you look at this graph you'll notice them start to emerge.

The Dreamcast's are pointy while as the Xbox 360's are rounded.
The start button of sorts on the dream cast is near the bottom of the remote, on the 360 its near the top. The 360 also has a home button like its modern competitors. I don't know who invented this concept.
The Dreamcast is beige on most of the front and back (there is some gray). The 360 is white on the front, mostly black on the back. I should note that at this time beige was a popular color to use for game controllers.
The 360 has two buttons on the front the dream cast doesn't, not to mention an extra joystick. This extra joy stick was copied from the playstation controller not the dreamcast.
Now lets look at trigger positioning.

The 360 has four while as the dream cast two. The 360 does have two in similar positions to the Dreamcast, however these are higher up on the controller. All of them are analog, but the use of analog triggers was started by Nintendo not Sega.
Don't confuse the port on the top of the 360 with the one on the dreamcast, they serve different purposes.
All controllers are required to be somewhat similar so that one person can transition from on system to another with relative ease. The one exception is the Wii remote. The Wii remote works because its like a TV remote not a game controller.

I think the ds looks like the game&watch with the dual screens, I think that;s where they got the inspiration for it.

When the Xbox was a newborn, I saw a gif on the interwebs showing how the controller was really a hybrid ripoff of the GameCube and Dreamcast controllers. I don't think it's actually a ripoff, but rather an efficient universal design.
I just wish those 360 controllers weren't so big and heavy that they break your foot if you drop one.
